If you arrive in Akureyri before 6pm the best place for groceries is Fisk kompani which has fresh fish and meat, with Bonus supermarket next door, both shops open till 6:30pm on weekdays and 6pm on Saturday and Sunday.

Next to Bónus Kjarnargata Open Mon - Thurs 11:00 - 18:30, Fri 10:00 - 19:00, Sat 11:00 - 18:00, Sun 13:00 - 18:00. Great for fresh fish and meat!
